I don't think that there is a standard to the representation of molecular structure, bonds, ... but representing it in 3D shouldn't be hard.
Students with a visual take on reality would love to be able to rotate, zoom in and out molecules as they look at them from their documents.
Do you know of such thing?, (or attempts at that?)

I don't think what you aim at can be done well by a "general purpose office software".
Did you ask your preferred search engine for "visualize molecules" or similar?
