When I open a document in Writer, the next time it opens a doc it remembers where the last one was.
Likewise calc.
I keep my spreadsheets in a separate directory from my written docs. Doing the above, or going to Tools, Options, Paths, My Documents and setting a default directory accomplishes the same thing. Both programs want to look at the same directory for their data files.
Is there a way to set separate default data directories for each one?

No, but there are other (better I think) solutions.
I would suggest you create a shortcut under the default document location that gets you to your special directories, that way you can always get there in two clicks (one: the "home" button, two: the shortcut).
Another alternative is to create a bookmark on your desktop or file manager that opens a file window for your special locations.
There are also "quick menu" extensions that give you a menu right on your desktop panel.
